    My yardian also had the same problem. A total of 8 areas, 4 of them suddenly stopped working. I checked the wiring and there was no problem.

    I upgraded our hydro-rain 100 controller to the Yardian pro (12 zone) a couple days ago.  All 9 zones worked and responded both from the Yardian pro app and HomeKit.  I had not done the firmware upgrade at that time, I finished the installation late and went to bed.  The next day I put the cover on the Yardian pro box and decided to checkout the user experience via a web browser.  I clicked around and now I have issues with my zones.

    All 9 zones appear in all places (website app, iOS app, and HomeKit) and I can activate the zones using any method but when I turn on zones 5,6, or 9 nothing happens.  The zone light on the yardian pro lights up but no water comes out of the zone.  They ALL worked the night before.  I did a zone scan and yep those three zones are not coming up.  I haven't hit next to record the new zone count.

    I put wires from the other working zones into the non-working zones and the zones work...  So I'm guessing it's not the controller?

    The hydro-rain had a wire plugged into the "Pump" slot but I do not have a pump.  After extensive research hydro-rain (100 series) use that pump spot for the pump or master valve.  Not having a pump I figured ok it must be for the master valve.  Common wire was white, zones 1,3,4,5,6,7,8, and 9 are red, zone 2 was blue (strange) and the pump/master valve wire was red.  There was also another red wire that wasn't connected to anything... I've purchased a multimeter, it will be here tomorrow but for shits and giggles, if you know of something else that might work I'm all ears.
